No game's made me cry, but these ones gave me the feels to some degree; for different reasons.
Final Fantasy XIII: Vanille and Fang.
XIII-2: god, it was bleak.
FFXIII: Lightning Returns: it wrapped the trilogy up very nicely, and featured a quick flashback sequence that recapped our journey through all games - to some beautiful music, I may add. Hit me right in the feels, that.
