A.) I believe the reef to be the asteroid belt in or solar system between Mars and Jupiter. I say this because we had to upgrade our ships to make travel to this area possible and they're supposed to be at the edge of darkness. Currently we have only confirmed up to Saturn being in the works and the logistics fit.
B.) Dredgen Yor was previously known as Jaren Ward before he succumbed to the dark powers of the Thorn (Rose as he initially called it) and never "turned" on the guardians as he was always essentially corrupt after the transition from Ward to Yor.
Shin Malphur was also the child who Jaren Ward trained to take up his mantle with The Last Ward and ultimately killed his master's corrupted form.

The Hive are said to come from another dimension (nether realms) which we cannot fully understand yet. This comes from the Crota grimoire cards detailing how we couldn't damage him until we traveled to the source of his being. While they are contemporaries of the darkness I feel they were drawn here by its presence rather than being controlled or directly tied to it. Crota also may not necessarily be Oryx's son; this was the closest translation possible and may actually be mistranslated. The Hive are fascinating.
