I think the story was supposed to be/will be after all expansions that we are the true dark. Speaker is evil and the traveller is suffering under him. And we are slowly killing it more.

I always got a weird feeling from the speaker, like he's not to be trusted. Everything humanity knew before and during the collapse was lost. Maybe the Dreg and the Hive had their worlds destroyed by the Traveller and they're just chasing it down, trying to stop it from destroying more worlds.

That would fit well. It would also explain why all enemy type (hive/fallen/vex/cabal) will stop what they are doing and only attack guardians, even if they were fighting each other. Ah this bothers me so much, I am going to google the shit out of this instead of sleeping now.
