So I tried arguing with someone about how High Charity got to the Ark in Halo 3, but in the end I lost it. It seems that it could have only gotten there through the portal at Voi, but It wouldn't fit. What's your explanation?

That is a plot hole, one that was irreconcilable. You shouldn't have lost. But, however High Charity got to the Ark, it entered slipspace above Mars.
