They still exist. The Spirit of Fire and Pillar of Autumn each had their own cats. The one on the Pillar of Autumn was lost (posters on the ship asking for it), and Spock, the Spirit's cat, either escaped with the crew, or is now apart of Flood biomass.

Imagine seeing your own cat get turned into a flood though, i would be so emotional ;-; and cats are fricken fast and nimble, imagine a wave of floodcatz sprinting at you... Scary shit man i would soil my pants for sure
