Batman would probably come up with some serum that can disable doomsday's cells. Or some kind of super-sonics that can destroy Doomsday's balance and coordination. The reason he could beat superman was because superman attempted to out strength him, not outsmart him, thereby taking away all of his advantages. Doomsday is no more to Batman then the giant beasts of ancient times were to our ancestors, who beat them.
