Charlemagne's parallel (Destiny's protagonist) is both faceless and nameless because it's all of us (Guardians) protecting the City from the alien invaders.

What if Charlemagne, the AI, created a genetically perfect (possibly super even) human in a lab and named it Joyeuse? Maybe the recovery mission will result in us losing the AI but gaining Joyeuse. Perhaps Joyeuse has some special Traveller-related abilities that are key to solving the story's mystery?

There is a legend about a nameless knight recovering Joyeuse. Roles may be switched a bit to accommodate for the game.

Right, but that could just be a shameless reference, not necessarily the appearance of his parallel in Destiny. The Charlemagne analogue in Destiny, since Destiny has no real protagonist, will likely be all of the players which, as a whole, have no face, and have no name.

It would seem a little odd though, if there is some form of AI called Joyeuse, and you are, in essence, Charlemagne, to also have a separate reference to Charlemagne. At least we know it is still in their thoughts to some a degree.

Well then perhaps the pilot of the Traveler is "Charlemagne", the AI therein is Joyeuse (or the Bungie-ized bastardization of the name).
