Considering these things can shape shift into whatever they want and hide in plain sight, I find it a little hard to believe that we killed them all.
For all we know there's one laying low in the Tower as a desk lamp or a pulse rifle or whatever, how would we know for sure?

Mara Sov has an egg, that we could see in the helm space when you walked through the portal. Also they arrived with the traveler, and given how many places the traveler has been, there are probably Ahemkara all over the universe.

Mimics of the destiny universe...man, hopefully they start adding that to chests.

If I recall they are driven to interact with people and grant wishes. That’s why the one Saladin was trying to kill, instead of trying to avoid him or kill him, wanted to grant him a wish. They aren’t normal and think differently. They may pull one out of the woodwork for a seasonal story. It wouldn’t be lore breaking to say one survived.

I really want us to encounter a cool Ahamkara. Like Paarthurnax from Skyrim. Imagine a living, non-taken Ahamkara who actually wanted to aid us. That would be one badass ally in the fight against the Darkness.

I highly doubt they're all extinct. Highly doubt it.

So I just recently learned an interesting fact about the ahamkara. Their goal essentially is to be come as “real” as possible. As if they are aware they are in a game. They learned that being turned into weapons and armor, literally becoming data on our games, is the most real they have ever figured out how to be. So they are happy dying if it makes them more real.

They are hiding as pigeons over by Saint 14.
