When I played Destiny 2 around October 2nd and 3rd on Steam (after linking my account from Battle.net), I had no issues using my Xbox One controller. I never had issues using my Xbox One controller via the Battle.net launcher either.
However, when I played Destiny 2 from Steam on October 6th and 7th, my controls would alternate between controller and keyboard/mouse, despite only using the controller. My cursor would indicate whether it was on controller settings (circle) or keyboard/mouse settings (arrow). Holding one of the bumpers seemed to help anchor it to controller settings (as it may be a controller only input).
This may be a Steam issue, as I have had a similar problem in the past where my computer would not recognize the controller as ‘Player 1’ when launching Rocket League. I was able to resolve this for Rocket League by adjusting the controller settings in Steam Big Picture Mode. However, this solution did not work for Destiny 2.

Destiny 2 doesn't support Steam Input. Go to Steam, Settings, Controller, General Controller Settings, and uncheck everything.
