If software runs by trying to modify the game (like changing the graphic user interface with an overlay, for example), it will typically be incompatible. Software that runs in the background but does not modify the game itself (like software that remaps programmable mouse buttons, such that the game sees a different input but that input is controlled outside the game) will typically be ok.
