Time and time again, Destiny says the threat is a threat. Okay, they killed some A.I., that was programmed to die. Why doesn't the threat seem real to us, the players? There is no way Atheon, Crota, Skolas, and Oryx could be so easy to kill. Lore wise that is.
Vault of Glass made sense. We only killed Atheon because we were given a "wound in the Vault".
Skolas made sense. Just shoot him. He was nothing special.
Crota's End made less sense. How did we know how to kill him? I forgot if we were told, but still.
Oryx! The Taken King, did nothing to stop us! Seriously! Where was the threat?
Here is what I think should happen.
WE FAIL! That's it. We fail. I know we're the "all powerful" Guardians, but come on. We're not perfect. Wiping and restarting the mission won't cut it. I want a raid that, when we "kill" the boss, he escapes or does considerable destruction to us.
(This is only an example)
We board the Cabal Emperor's ship. Whatever his game mechanics would be. Just as we would kill him, a shield forms around him and his throne and several honor guards attack us! Somehow they take our ghosts, now the next mission, whether it is the raid pt. 2 or something else, is to stay alive (no ghost for revive), kill the Emperor, and rescue your ghost.
(Another example)
We are fighting the Fallen and we're about to destroy the ketch, but we are knocked out and the City is bombed. We wake up amongst the wreckage and we have to find the Fallen and rescue civilians.
Outcomes like these would make the "threats" seem threatening. I love Destiny and I am not hating on it, I just want to see the Guardians appear more relatable. Fall down, try again. Not Fall down, turn back the clocks.
What do you Guardians think?
-Keep fighting, Guardians.

Well we did go to considerable trouble to defeat crota and oryx through a series of mission and side quests that diminished their power until a direct confrontation was possible. Although I like your idea it would seem difficult to implement. Are you suggesting permadeath? Or just a kick to orbit mechanic? How would these threats play out game mechanically?
