Though you have to admit that the fact that Rasputin shot the Traveler would explain why he's got a cold shoulder for the Guardians, having a "light" signal and whatnot. As for the Darkness, I think the reason of the collapse and the Darkness a two different things. According to the BoS, the collapse, syzygy, god-wave, whirlwind or whatever was coming no matter what. So, IMHO, I think we are in a Babylon 5 War of Shadows type of war. Meaning two different ancient races and philosphies being fought out with us either between or unwittingly used as pawns in it.

The battle between the Deep and the Sky has been going on since the dawn of time, therefore it cannot be us (because we humans have yet to make it to Mars, let alone the Gas Giant of the pre-Hive)

Rasputin 5 says that they shot the Traveler because it, being seen as vital to human and neohuman survival, tried to flee. Rasputin then coerced it into helping and wiped his (Rasputin's) memory of the plan for deniable authorization.
