Here's how to counter a sniper. Shoot back. That's literally all you have to do. The flinching is so terrible now the only way you're getting killed while doing damage to them is they're getting lucky.
All that target acquisition, low stability, and overall reliability goes away when they're getting shot at. Put damage on them.

If their snipers have the unflinching perk you will die no matter what. Snipers in Destiny are nothing more than long range shotguns. When it comes to snipers it's the least respectful game around. In every other game you at least have to hold your breath to stabilize your aim, or bullets have a gravity drop. In Destiny it's pretty much a long range shotgun, quick scope and shoot.

In every other game a shot to the chest is also a one hit. Not so in Destiny. I have no problems with snipers. If I get picked. I go a different way. Everyone is using the questline 1000-yard. Shoot back.

In every other decent game snipers only make sense at long distances and players are forced to act as snipers. In Destiny people switch over to snipers for distances that a scout should cover but don't and still play as run & gun. Weapons balancing in Destiny is still a mess. 11 or so weapon classes, billions of combos and yet all we see in use are ~10 weapons in use. 2 Hand Cannons, 4 Pulse Rifles, 2 Shotguns, 2 Snipers plus any high impact machine gun or rocket launcher. But I agree the problem is that most of the maps and types of gameplay don't favor variety or weapon classes behaving or performing as they should.

Total bs. Sorry, but I'm routinely killed by almost anyone sniping while rapidly dodging and shooting(most of the time unpredictably) and I'm killed almost every time. There is simply to much auto aim on snipers. Everyone knows it.
