I agree. I haven't deleted any of my swords but I obtained all three before trying to get any of the exotic swords. I then upgraded two swords to 280 light on the same character and now I can't get the Dark-drinker. We did all three knights at the same time because my two fireteam members were going for different swords than I was (It was stupid hard btw, I don't recommend trying it that way. Just do one or two at a time unless you're well over 300 light). I've tried switching the sword back and forth and the exotic quest never pops up. I assume raising it to 280 light is the quest trigger and maybe it would've worked if I hadn't already started the arc quest on my titan when I did it.
Deleting a character and starting all over sounds incredibly painful. Even if I can just straight to level 25, getting all my classes upgraded would take forever. I still haven't finished nightstalker.

The swords have to have all xp bubbles filled for the quest to progress

They are... I thought it might activate if I kept switching between characters for that reason. Sometimes you get those green "plus" signs to appear on already completed bubbles and I was hoping that would trigger the quest as well. Maybe I'm the only one who has done this.

The quest won't pop up, when I moved my second sword over to my main, I actually had to go and talk to Shaxx to get my quest, even though he had no prompt that I could see in the Tower

I've tried everything I can think of. Switching the sword between all three characters (including my hunter) and then talking to Shaxx. Infusing another weapon and trying it again on all three. I can try it again but my void sword is currently sitting on my main and I've talked to Shaxx about a dozen times with him already and the other exotic quest is finished now. I apparently found a way to lose the quest.

All I could say is move the sword back to who you want to do it on and talk to him again, otherwise I'm not really sure what to say :|

Well I definitely don't want to do the void sword on my titan. I'd rather delete a character. haha.

Isn't activating the extra perk you get at 280 the quest trigger? Already did that?

Idk, I didn't realize there was an extra perk at 280. I had the swords fully upgraded before I took them to 280 light. I'll look again. I know for a fact that my warlock got the sword initially but I increased the light level on my titan.
