I am wondering something... I have two characters that haven't done this mission yet . If I do the daily story version will I get marks for doing daily plus the marks for the quest?

You'll only get the daily marks the first time you do the mission today, only once. The marks you get from the quests are per character. So if your first character you do this mission with today has a quest to complete it, then you would get marks from the daily completion and separately from the quest
