Inconsistencies we are perceiving are the result of us, the fanbase, not having the proper information to make sense of it. It's been stated before that Bungie worked very closely with Eric Nylund to ensure the story of Halo: Reach fit in with what occurred in The Fall of Reach.
Why they kept most of those interconnecting details from us, I don't know.
