Yeah, from a game balance perspective, allowing legacy weapons seems to run counter to it, if that's the reason why they removed certain perks from certain weapon types. If they just did it for variety, that's different, but considering which perks got removed from which weapon types, I suspect it was for game balance purposes... which is defeated by all the people who hoarded the legacy weapons.
I can understand the concerns about final round snipers, although I think the jury is still out on whether the oldschool Felwinters are better than the new shotguns, which can easily get the same range, at least on paper, as Felwinter (whether it actually works that way in the field, I don't know, as I haven't really tested it, although I find Matador 64 with range perks to be as beastly as Felwinter's Lie.
Then again, this entire game is RNG-based, so really, short of restricting Iron Banner to very specific sets of gear/weapons, Crucible will always be unbalanced, between the haves and the have-nots. :(
