First part is correct somewhat
The didact got corrupted by the Primordial, and then the librarian put him in the Cryptum to lock him so he can use the Domain (Forerunner Internet) to heal, but then once the rings fired the Domain was destroyed due to the fact it's a Precursor artifact, leaving the didact with his corrupted thoughts for 100,000 years.

Why did the covenant go to war against the humans?

The Covenant religion was based on a mistranslation (according to Mendicant Bias), rather than allow that information to make its way to the public and possibly destroy the Covenant the Prophets decided to eliminate the evidence (i.e. humanity).
