He was abducted at age 6 by the UNSC for the spartan II program. They came up with a fake disease to cover it up that killed any suspicion.

Dr. Halsey kidnapped him for her Spartan program and replaced him with a flash clone, which is a very Incomplete clone that has many health issues do to the speed at which it was cloned. The clone is the one that died. This has been in the halo lore for ages.
