The skeletons are just aesthetic. What one needs to pay attention to, in The Archive mission, is, "Hello, Dr. Shin." What, did a computer mistaken your appearance to be that of a doctor? Obviously not. Dinklebot hacked the door, so you aren't being addressed according to a stolen access code attached to a particular individual and you never identify yourself - ever. Is Dinklebot really that convincing when he tells you to "ignore that"?

I definitely think something is going on with dinklebot hiding very important details. The traveler made the ghosts and could have easily made them to keep its dark secrets. and the speaker is definitely in on this secret plot. I can't wait to kill the speaker.

I thought the line was, "Never mind that..." as in, we don't have time to investigate the mystery of who Dr. Shin is right now. My guess had always been that the director of the archive was this Doctor who put the place into lockdown on his personal code, and so the AI inside has been waiting for him to return this whole time; the last thing he told it was, "I'll be right back," or something along those lines, and so when the door opens again, it responds to the person who opens it as if they were the Doctor. I suppose I'm not that paranoid.

I thought that too. Obviously the AI in the Archive is a "dumb" one (to use the Halo definition) and probably just waited patiently till Ghost unlocked the door again.

I don't know HALO definitions, but if I understand you, it is just programmed to recognize whoever entered the master entry code as "Doctor Shin". So when the Ghost breaks the system encryption and opens the door, the code is accepted as an event happening: 'Dr. Shin enters the archive.' Then, when the Fallen follow you in, it reports the security breach to Dr. Shin, as the senior staff present. I'm starting to like this concept; it's a dumb but polite AI which greets the seniormost person who enters their passcode at a given time. If Bob, the night janitor, were the only person entering, it would politely greet him. If Dr. Kozinski were already at work, hearing Dr. Shin being welcomed would let him know the boss had come in (making it a much nicer place to work- no surprise inspections!). But if the project head is already at work, it wouldn't bother to greet the kid who makes copies and gets cappucino for the archive members, because it would be annoying to hear every single person greeted every single time they walk in. Does this sound possible or probable? (The thing that always got ME about that mission- the Ghost actually sounds [i]surprised[/i] that the Fallen followed us in! I realized as soon as I walked in the first time that the door was left open behind me, and was just waiting for the ambush!)

I agree. I think we're going to find out the your ghost is the cognitive essence of Dr Shim. If you read the grimoire there is a card about the collective where the researchers talk of linking with their interfaces or something like that.

That would definitely be an interesting twist; however, I would point you towards the first scene of the game where Dinklebot says something along the lines of, "there you are...I've been looking for you." To me, this suggest that you (the player) are a person of particular importance, possibly doctor Shin. That being said, it's possible that, while Dinklebot knows he's looking for a particular person, he may not know who they are or why they're significant, just that he needs to find and resurrect them for the sake of carrying out particular missions.

Assuming the vault went into lockdown and hasnt been opened since the fall of the golden age...i believe that doctor shen and his compatriots are the skeletons....maybe they chopped and ate the hands and feet to eat for aurvival lol.
