[spoiler]It made me realize how selfish Joel had become, and how much the epidemic of the Cordyceps infection had changed him as a person. He didn't save Ellie for the sake of saving her, he did it because by the end of the game, she was the only thing that he cared about, and without her, he'd rather die. Now, he may have just been protecting her from the horrible truth that he killed an innocent surgeon and prevented the possible cure for the Cordyceps fungus to save her life, but I don't think that's the case.
I believe he lied to her because he knew she would have disapproved of what he had done, and he himself may have disapproved of his own actions. [/spoiler]
