The Taken can only be created by Oryx, and don't spread viraly. They also can only be created on individuals that don't have light. If the Flood infected Guardians, then they would have an army immune to being taken. Then there's also the possibility the Flood learn how to imbue themselves with light. I will submit though that the Taken are the greatest threat to the Flood; but not their end. Let's theoretically say that you're claim is true. My counter argument would then be that the Hive are incredibly stupid for having a knowledge of everything, yet can't conquer a single city.
