For the last damn time, GUARDIANS [b][i][u]CAN[/u][/i][/b] DIE, they can actually be killed REALLY EASILY, kill the guardian crush the ghost, boom dead guardian....

And all those Guardians killed by rogue Guardians, Crota, the Fallen, the Hive, the Vex, etc? Spartans are insane. Reaction times are just fractions of a second, they can process information in their brain incredibly fast, have a super-intelligent A.I. guiding them, run super fast, have reinforced skeletal frames supported by their armor, extremely durable, among other things. They are bred for combat, dogs of war. Don't get me wrong, I love my Guardians but Spartans can probably pick us apart with ease =\. Ghosts are extremely valuable partners but they can be separated from their Guardians and destroyed. To be fair, if Spartans and Guardians did square off, a few Spartans will fall owing to our Space Magic being unknown to them. But afterwards we're looking at warriors who just learned our strengths and how to counter them. We can only surprise them for so long before they come storming in.

There are at least a few SIIs left. MC and Blue team are confirmed (blue will be in Halo 5, and they are all IIs who trained along with John and are the best of the Spartan IIs). I believe Black team were IIs, but the didact killed them. There are also the IIs aboard the Spirit of Fire from Halo Wars, but the ship hasn't been found and may have been flood infested.

Jun is a Spartan 3, the only Spartan 2 on Noble Team was George.

In the Halo universe they still make Spartans, Locke and his team are Spartans and same with Chiefs. Jun, the sniper from Reach, helps train the new Spartans, so you're correct as Chief is one of the last of his batch of Spartans, there are still a lot of Spartans
