What happened to Jun from Reach? I heard he trained Spartan IVs but I'm not sure.

Read Halo: New Blood. Jun is a recruiter for the Spartan IV program. He plays a role in the plot of they book. It's a good read.

That is correct. He still serves a recruitment/administrative role for the SPARTAN-IV program.

The Precursors determined the Forerunners were not worthy of wielding the Mantle. The Forerunners, refusing to believe this (or out of fear of being destroyed due to obsolescence [or both]), rose up and attacked the Precursors.
